For that matter a bad hacking (e.g. of shields or weapons) in the 1st stage can be handled by jumping away. As soon as the flagship is useless at attack, keep focus firing pilot room and shields. Phase 2: have an anti-missile drone out for as along as the flagship is going to send boarding drones at you (it will stop eventually). Same as before with the external guns.
